If you killed 99 enemies before you restart a playthrough, next playthrough you just need to kill 1 more to unlock the minion. Let's say, you need to kill 100 enemies to unlock a minion. The only things that carry over are your minion-unlocking achievements. If you screwed up your strategy and have no minions left to fight, you effectively lost the whole playthrough and have to start from scratch. However, there is no grinding in this game. After the turn, your minions in the healing hut will be fully healed, the ones benched on the side will heal some amount (and Iratus has a skill that lets them heal for 300% the regular amount).
Enemies' health won't regenerate, dead enemies remain dead, the fight goes on. During that turn, all your minions suffer 150% damage, but if they're able to get away in time, you can stick them in the 'healing hut' or just keep them around and send another party in. In Iratus, you have the option of making a tactical retreat. A string of crits will decimate your entire elite party of heroes in DD, for example.
